Default Glue warp... how to stop

As I glued my lid top into the top of the box, which sat on the bench top flush and flat, now its off kilter by 1mm so now wobbles on the bench top. It wasn't a big glue up and the frame had already been sufficiently cured. Does anyone have any idea how I can prevent this from happening? I clamped the entire box to the same slab I used to glue the box together so I know its flat.

I have feet on the box and can be fixed by a small amount of sanding or putting on thin felt pads. and won't be enough to throw things out.

Sounds like it has twisted after the glue up or may have been twisted prior to the glue up. Apart from adjusting the legs as you say i don't have an answer but would like to know if someone does.
If i absolutely had to use a piece in a lid that was twisted i would groove the underside before glueing.

I'd say after as she was as flat as a pancake. Yet when I made the tray frame, the base was warped slightly (2.7mm ply) and yet I glued the frame first then the ply and the frame pulled the ply flat. I'm too afraid to glue anything else in especially after I seperate the lid, I'd hate that to warp.
