Have you thought about using a UV stabilized clear epoxy resine? it does yellow a little in full sun, but nothing like what your normal epoxy's do.

For the smaller holes, like nail holes for example, you can just poor it in and let it set for 12-24 hours and sand it back, but for the bigger ones I tend to mix in a clear acrylic dust to get a nice thick resine, usually I would do a 1:1 mix eg 1 table spoon of resine to 1 tablespoon of dust.

If the holes go all the way through you will need to tape the underside up and sometimes it will pay to fill the holes in two parts.

timber mate have a new putty suitable for exterior use. have you thought of puttying or colouring the old nail holes in black to highlight and any other imperfections with a colour to suit the timber? it'll make the features stand out. once dry, sand and finish.

With loose or non-existent knots there is the easy option of drilling the hole to fit available dowelling, glue them in and trim off. You then have firm 'knots'.
