You'll need a router, a rebate bit and a straight bit(either 1/4" or 1/2"), a saw(powered or hand saw), and a screw driver. These router bits can be bought cheaply at Supercheap.
Should you have these, get back to me.

Oh, yeah. What size are these squares going to end up? What type of finish will the end product have? Paint? Varnish?

Is the glass going to sit in a rebate?
A jigsaw guided by a straight edge will cut out the squares then, if you need a rebate, a router/trimmer with the right bit will do most of the rest. You will need to square up the corners of the rebates with a chisel.
