Epoxy fills all gaps and holes and will stick to the timber well - this assumes you are using epoxy for the glassing too.
Not worthwhile using polyester resin for glassing decks ... it is too much effort for a result that only kinda sticks.
For around the perimeter the common sealant in Australia is Sikaflex (you need to have the right product in their range too) .. .but you need to use their primer to get a good bond. Don't follow home handyman advice on this - the materials and methods are not adequate!
If the surrounding structure is also ply then you can use epoxy as the perimiter sealant/ glue too.
You need to get full instructions from Sika and follow them ... if they say you need release tape at the bottom of the joints ... then use it.
There are other marine alternatives to the Sikaflex .. which PAR and others might like to mention ... I have not had enough experience of them to give sound advice.
Best wishes
Michael
