Tony,
Without seeing the wiring, it is possible to use the same port/pin setup for each motor but the motor settings themselves would need to change as the motors have changed. It would also be hard to say exactly what to set them too as each system and motor runs differently and tweaking it to suit your system is how it would work. A quick google search of the cnczone for "Motor Tuning" produces alot of results and would be a good start. Also look for completed systems that use similar motors and G540 and start with similar settings for a bench mark and then tweak from there.
Personally i wouldn't get caught up going for the fastest speeds either.....when setting up you machine i agree speed is great for quick run times but accelleration is more important to get right as it will allow faster run times on 3d work and a bad acceleration can lead to alot of ruined work by having it stall the motors or just really slow run times. Have seen 2 machines running that were extremely close in setup and on the same 3d job with same top speed cutting, one ran for 1hr and the second only 40min as the accelleration was tweaked properly.

Speed is not important when your using steppers, the most important thing is having enough torque to be able to cut through the wood and not loose steps.
Tweak the motors sot they are running consistentley not at full power and full speed
The joys of servo motors is this becomes a mute point.
